Package apt-clone Recommends: dpkg-repack. Are you installing apt-clone with --no-install-recommends? This is not the default behavior and highly discouraged. You will need to find the solution by yourself like in this case. That being said, having a better elaboration that dpkg-repack need to be installed could be better.
