As you say its relatively easy to guess if the admin has added extra
wikis. The problem is what would you like the package to do once its
discovered that you have additional wikis installed side by side?

I can't think of any sensible course of action that would allow the
package to upgrade arbitrary instances of PHPwiki that have not ever
been managed by the package. There are simply too many possible
configurations to deal with.

Maybe once the package moves to dbconfig-common it might be possible to
provide a registration method to allow the administrator to register
additional PHPwiki databases with the package which would then take care
of upgrading them as new versions are released. I very much doubt that's
doable before etch however...
