/etc/apticron/apticron.conf is the right place for custom settings.

The values set in /etc/apticron/apticron.conf will override the settings in
/usr/lib/apticron/apticron.conf, as it's stated in the file header.

The configuration options are documented in the configuration file itself. 

Thanks for reporting, I'll make it clearer in the manpage.
