The upstream author of octave-netcdf, John Donoghue, discovered that the problem is not caused by the netcdf package nor by Octave itself, but is rather a problem within the netcdf library, in the way the HDF5 support is unloaded. He proposed a patch to the upstream authors of the netcdf library [2]. It would be great if that patch can be integrated to the netcdf package for Debian.
The patch is added in git. I'm going to wait at least for #2827 to get merged, as there might be further changes.
