I restarted Firefox, so that the .local/share/zathura directory did not exist yet (as it is local to the sandbox), and I couldn't reproduce the problem at this point. I tried again several times after removing the .local/share/zathura directory.
The real bug may be that bookmarks.sqlite became "corrupt" (?) in some sense.
