Thats strange, changing samplerate works perfectly on my system. There are several things you could do to help me find out what is going wrong. First, can you send me the output of the messages window, and the file ~/.qt/qjackctl and ~/.jackdrc ? You can also try to start jackd from the terminal: jackd -d alsa -r 44100 and see if this works.
