I noticed the same behaviour as in:

If this helps: this problem disappears when I remove all "\pause"
commands (and "pausesections" options in table of contents calls).

As for the example given at

http://people.debian.org/~tille/tmp/beamer/

to make the navigation there work correctly, I also had to comment out
the "\AtBeginSubsection" stuff.

The author of this bug-report, CC'd, will confirm whether this works for
him or not.
Well, it might be that changing something in the presentation source
code but this is a weak workaround because the source presentation is
syntactically right (at least I think so) and pauses are wanted if
they are insertet (perhaps I misunderstood you - your changed file
might be perhaps helpful).

In the LaTeX-Beamer list people verified that the usage of old style
files shipped with Debian might be the reason. This mail might show
the difference between a working installation and my Debian installation:

  http://sourceforge.net/mailarchive/forum.php?thread_id=6581569&forum_id=36043

Unfortunately I have no idea which exact style is responsible for the
problem. My guess is that upgrading to teTeX 3.0 (in experimental) would
help here, but hey, it's in experimental and we can not base LaTeX beamer
package on a package in experimental.

Kind regards

          Andreas.
