I think you can. I believe that if you define VIO_PREFIX_NAMES while building freesurfer, the typedefs are avoided. Arranging to pass '-DVIO_PREFIX_NAMES' on the compiler command line suffices.
Please let me know how that works out. If it does work, please close this bug and alert freesurfer upstream to have them define it unconditionally.
