Please try 2.5.5-1 from sid. Anyway, the only thing I can imagine is that for some reason mdadm wasn't sure that /dev/md0 was the right array to mount for /, so it went back to assembling all arrays according to mdadm.conf. If your arrays get misnamed by this method, I suggest you fix your mdadm.conf and check the arrays superblocks for duplicate minor numbers. See the FAQ and README.recipes for more information.
