This only applies to the application windows, not e.g. the startup dialog asking for agreement with the licence or selection of the device. On a Xinerama system (multi-screen), this means that xsane does not always open on the screen containing the mouse, which is how I have my window manager configured. Most apps work correctly. The placement of windows is best left to the window manager.
