This is because currently, there is no way to express that a .desktop file on the system should be hidden from the user. This may even be intentional: how would you "bring back" an application you have removed? In all cases, as it is about standardization, I welcome you to discuss it either on desktop-devel-list (the GNOME development list) or on xdg-list (where freedesktop.org standards are discussed). I'm leaving this bug open as long as the situation isn't clarified, but I don't think the BTS is the right place to discuss such things.
