Okay, so it seems the lock-up problem is not exactly reproducible every
time and not related to /FrontEnd/X11/OnTheSpot setting.  After
immediately logging into GNOME and test with nautilus, I have
experienced lock-up problem for the Ctrl-L window and rename (F2, or
using right-click menu) for both /FrontEnd/X11/OnTheSpot settings.  So
/FrontEnd/X11/OnTheSpot is likely irrelevant, and my comment above is
incorrect.  Also the problem doesn't occur for me every time, I had to
try several times.
