For me, jack -R tags the files:

Can you please tell me the exact steps you took so I can reproduce
this?  I assume you put the CD into the drive, started jack (with -q
or -Q?), jack finished reading all files.  You then edited jack.freedb
and started 'jack -R'.  Was that how you did it, or did you do
something else?
