Dear Johannes, I have solved the problem by moving all the header files to either /usr/include/ajax or /usr/include/nucleus, and keeping the internal headers of EMBOSS' old copy of libpcre in /usr/include/ajax. Therefore, to build EMBOSS third-party applications in Debian, one will have to pass -I/usr/include/ajax -I/usr/include/nucleus to the compiler.
