I'm using dnsmasq with resolvconf and pppoe with 'usepeerdns' option set for pppd. At boot time since dnsmasq is started before pppd gets DNS from ISP ('usepeerdns' option) when it reads /var/run/dnsmasq/resolv.conf the file is empty. That way dnsmasq is not usable at all nor it is updated when, just a few seconds later, pppd gets its DNS servers from ISP and resolvconf appends them to /var/run/dnsmasq/resolv.conf. Restarting dnsmasq fixes the problem, but documentation suggests that kind of configuration should work 'out of the box'.
