I don't know for seahorse-agent, but adding a xset will certainly create
such behavior, as xset won't register to the session manager. If you
want to run xset-like commands, just use the .gnomerc, it's meant for
such use.

For most cases, this is a bug both in gnome-session and the culprit
applications. The session manager shouldn't wait for applications to
register at any cost, like it actually does. And the applications should
correctly register, of course.
