xmlto is just a Bash-script, which uses xsltproc. So there error you get is thrown by libxml/libxslt/xsltproc. Can you give me the exact command you try execute? I would then try to reproduce the problem myself. But please make sure, that xmllint is happy with your files. ATM I guess, the validation fails. Also note the --skip-validation switch.
