kmail calls gpg, and gpg calls gpg-agent, and gpg-agent is by default 
configured to call /usr/bin/pinentry.  This name is handled by the 
alternatives system, and so it should point to the "best" pinentry you have 
installed.  Or you can override the alternatives locally, of course.  So the 
KDE 3 to 4 upgrade should work without problems.

You probably have some nondefault configuration in ~/.gnupg/gpg-agent.conf.  
If so, you get what you ask for.  If you don't like it, configure something 
else. :)
