I'd suggest disabling the call to update-mime-database in plugins/nautilus/Makefile.* -- as I understand it, the calls in postinst and postrm should be sufficient. (It looks like oregano actually supports doing this without patching anything, and its maintainer just overlooked that option, so you might want to suggest its approach to your upstream.)
