On startup, after bringing up my network interfaces, ifup calls
/etc/network/if-up.d/openntp, which calls 
invoke-rc.d openntpd force-reload
This causes the computer to print out the warning:

This is similar to bug #384509 against sysv-rc, which has been fixed
by teaching sysv-rc's invoke-rc.d the difference between runlevels 0
and 6, and the boot runlevel (S).

Please make a similar fix to file-rc.
