Could you try to purge and reinstall the package.

certificate is in /var/cache/quassel/

That's hardly possible.
If the quasselcore user doesn't exist, the init script will bail out.
And the init script uses chuid quasselcore, so it ends up in
/var/cache/quassel/.config

Same here. If you use the init script, they will end up in /var/cache/quassel

I think it is quite obvious, that quasselcore started as user will behave
differently then the system quasselcore sevice.

Depends on the amount of data that is logged, but certainly an interesting idea.
