Hi I think all this comes from gsynaptics not being adapted to new X.org. There are already wontfix bugs #519676 and #523396 and I'll probably merge this one with them.
The problem is that gsynaptics is not longer developed and will never
work with new X versions. And there is gpointing-device-settings
replacement which is currently waiting in NEW queue, which should work
properly with new X server.
