I have observed the same issue, but I do not think it is a gnome-panel problem. It looks more like a problem with metacity's compositing or layers. The panel disappeared on me during normal use, not with gxine, but I couldn't figure out how to get it back until I found this bug. Toggling fullscreen in gxine indeed did fix the problem, for the time being.
After I found this bug, though, I tried to use vlc to toggle fullscreen before gxine, as I did not have gxine installed. This did not fix the problem, but fullscreen in vlc was not working either. In fullscreen mode, I didn't see the video anymore, but the system was behaving as if it was. I could see the open applications on the desktop, but all clicks went unanswered until I hit 'f' again to go out of fullscreen mode. After using gxine to to fix the gnome-panel, vlc's fullscreen works as usual again. I am guessing the vlc fullscreen and the gnome panel are on the same layer or use the same WM hints so they behaved the same. Included metacity package information since I believe that is where the real issue might be.
