Hey,
I have also hit this problem. My apt is downloading a 110MB file quite
fine, but after 120 seconds it hits the timeout, even though the
connection is not stalled. I had to increase the timeout to 1200 seconds
to be able to download this package in my connection.
The bug has apparently been reported in Ubuntu, as well:
