Actually the warning would still be on even after a security update by Debian, in stable versions. So it could be misleading. A proper fix requires knowledge of files affected by security patches and check for those, which is too much work for Drupal.

Disabling the update module in default installation and writing about it Debian documentation seems to me the best option.
