As pybtex is designed to be a drop-in replacement for bibtex, I propose to optionally symlink bibtex to pybtex via dpkg alternatives system. This would provide out-of-the box integration with many existing TeX tools (Emacs, rubber, etc).
Yes, it is my intention to have pybtex eventually available as /usr/bin/bibtex. However, tetex needs to be fixed first:
