Like all other sane GUI applications, you are meant to run it from the run
dialog rather than the terminal. This is intended, and will not be fixed. You
can set alarm-clock-applet to be run automatically upon login, by right clicking
on the applet and clicking preferences and checking the checkbox there.

A tip: If you wish to background a process in a terminal and close it, do this,
in order:
* Ctrl+Z
* bg
* disown
* exit

Or start it with a "&" at the back, like:
$ alarm-clock-applet &
