I consider that implementation a bug in itself, GNOME does it in a much
more sane way, it doesn't need any symlinks to display desktop files, it
just uses the files in /usr/share/applications.

That is the case for me:

/usr/share/applications/neon.desktop
lrwxrwxrwx 1 root root 36 Apr 11 21:20 0015.desktop -> 
/usr/share/applications/neon.desktop

I confirm that removing one of them fixes the issue and restarting E17
causes the second link to show up again.

I note that during startup, all the links disappear and are recreated.
