It works correctly here on 0.99.3debian1:

synaptic:
        PATH=/usr/local/sbin:/usr/local/bin:/usr/sbin:/usr/bin:/sbin:/bin
update-notifier:
        
PATH=/home/jak/bin:/usr/local/sbin:/usr/sbin:/sbin:/usr/local/bin:/usr/bin:/bin:/usr/games

Synaptic is called with a standard root path.
