Hi J.M.,
unlike the 'all' directory which holds a repository of global configuration, 
the 'default' directory is not a special one for drupal (once you've correctly 
configured all the virtual hosts) and can be safely removed.

This should fix your issue.

The patch you provided, otherwise, will disable cron execution for every site 
using the default directory, even if it is the only (active) one.
