I don't fully understand your problem. Do you mean that the configuration
dialog for the second joystick is not working? Or that the settings you have
done for the second joystick is aren't saved? Or that specific buttons aren't
working?
Have you confirmed using sdljoytest [1] that all your buttons are accessible
(both gamepads) under linux?
