Please note that as of version 0.9.6-0.6 (in experimental) cruft
provides an --ignore option which lets you ignore certain subtrees
completly.

Please see /usr/share/doc/cruft/README in that package on different ways
of ignoring files.

If such option is indeed what you wanted when filing this bug report,
please let me know, and I'll mark this bug report as fixed.

Otherwise, making cruft run only on some arbitrarily chosen filesystems
is beyond its current flexibility. This is especially true if you would
like to omit root filesystem. So if you indeed want to be able to tell
cruft "scan /home and /var but not / nor /usr", then I will leave this
report as open. Maybe someday it will be possible to use cruft with such
fine granularity.
