In 'build', it doesn't. If you want to do something only if arch-indep packages are built, do it in binary-indep or binary.

It seems to me that doxygen is properly isolated to be executed in binary-indep.

Could it be that doxygen is triggered by scons rather than explicitly by CDBS? I.e. that really it is executed twice on full builds?
