I had no that problem before using only lenny packedges both from main
repositories and from backports.
It was needed for me install whois-packege from testing and I created
mixt system through including to my
/etc/apt/soureces.list repositories of squeeze, defining the default
system (stable) in /etc/apt/apt.conf and
defining priorities for debian testing packeges as -1 for all other
packeges in /etc/apt/preferences and as 800 for
whois package from testing.
After that I have that problem - my update-notifier now always tell me
that there is 1 update avialable in spite of
there is not updates in realty.
