I started experiencing this bug recently. I noticed on a couple of machines that auto flags were cleared on several packages, especially in the 'libs' section (which
usually has all packages marked as auto).

To verify this, I disabled the "automatically upgrade installed packages". After updating the package lists, hitting 'U' cleared the auto flags of several
packages, and also cleared the forbid flag for one of them!

It also seems that pressing '+' on a held package (already installed
automatically) will clear the auto state, but it shouldn't (and it didn't in
the past).

OMG! Packages seem to loose flags at random!
Has aptitude lost his super cow powers?
