I'm just moving to Thunderbird from Mozilla Suite and after first downloading mails I ran Tools->Run Junk Mail Controls on Folder only to find that it marked _all_ my mail as junk. What's worse, everything disappeared. I had to restart Thunderbird for mail to be visible in Junk folder (I configured it to move junk to this folder).
