Hey,at the moment (starting with release 4.7.0) mkvtoolnix uses its bundled version of libebml & libmatroska exclusively. That will remain so for the time being.
If the Debian package wants to use external ones again it will have to patch configure.in and re-build configure. The Git revision for my change is e0c040c2 which should be easy to reverse.
