This sounds quite like a bug in your window manager or X.
Could you try in some other environment like iceWM
(without any compiz or anything else from a gnome session)?

After installing icewm and changing to icewm as described below and rebooting, I observed no visible change of behavior.

That means, all windows in Gnome look as usual (is it supposed to be so?), and the bug gets triggered as usual. Compiz is not installed.
