This sounds quite like a bug in your window manager or X.
Could you try in some other environment like iceWM
(without any compiz or anything else from a gnome session)?
Bernhard R. Link
After installing icewm and changing to icewm as described below and
rebooting, I observed no visible change of behavior.
[
# update-alternatives --config x-window-manager
There are 3 choices for the alternative x-window-manager (providing
/usr/bin/x-window-manager).
Selection Path Priority Status
------------------------------------------------------------
0 /usr/bin/metacity 60 auto mode
* 1 /usr/bin/icewm 50 manual mode
2 /usr/bin/metacity 60 manual mode
3 /usr/bin/twm 40 manual mode
Press enter to keep the current choice[*], or type selection number: 1
]
That means, all windows in Gnome look as usual (is it supposed to be
so?), and the bug gets triggered as usual. Compiz is not installed.
