I managed to work around this and rebuild the package from git.
However, it still does not work...
On the first attempt (i.e. just after cloning using the insteadOf),
each git-annex command (e.g. status or get) gives:
Enter passphrase for key [...]
git-annex-shell: First run: git-annex init
Command ssh ["user@server","git-annex-shell 'configlist' '/~/'"] failed; exit
code 1
[...]
Note that I *did* git-annex init before.
Then, after having changed the remote to its full url, get an annexed
file successfully and changed the url back to use 'insteadOf', I get:

git-annex-shell: First run: git-annex init
rsync: connection unexpectedly closed (0 bytes received so far) [Receiver]
