Same kind problem when I plug in a USB keyboard: the USB keyboard do not take these settings into account (the keyboard of the laptop is unaffected). And running xkbcomp -w0 -I$HOME/.xkb -R$HOME/.xkb keymap/custom $DISPLAY after plugging in the keyboard is not really useful because some X applications (like xterm and fvwm) still partly behave as with the old settings (for this one, I suspect a bug in libx11-6, since both xterm and fvwm depend on it).
