This was added by gnupg ... in an attempt to make use-agent the
default.

Modern DE like gnome ship agent frontends so in general that should be
a sane decision.

Not sure who updated existing configs. Its most likely the default
that just changed. Could you verify that this option was added to your
.gnupg/ config?
