Whenever I try to start a java-based application, it doesn't start, and 
depending on the application I get no output or this:

Error: no `client' JVM at `/usr/lib/jvm/java-6-
sun-1.6.0.13/jre/lib/amd64/client/libjvm.so'.

I get the same output when I type "java" in a terminal.

does work for me. -client is aliased to -server on amd64. please check your
jvm.cfg. is the problem reproducible with a fresh install?
