Hi Jakub, that's simply overlooked contrib section remainings for some binary packages. Both beast-mcmc and libnucleotidelikelihoodcore0 are build from the same source which was moved from contrib to main but it was not fixed in all Section fields.
Build for fixing this is just running ... Thanks for pointing this out Andreas.
