If I use 2.29, I get the same layout from the preferences but the actual keybord is a us (at least qwerty) layout.
I see from the gsettings command output that you have two layouts enabled, and both those layouts work as expected for me.
Can you please switch to "French (legacy, alt.)" and then back to "French (alt.)" and let us know if it makes a difference. Can you also check if the "French (legacy, alt.)" layout works as expected.
