The package requires ayatana-appindicator3-0.1.pc and has a corresponding Build-Depends on libayatana-appindicator3-dev. If ayatana-appindicator3-0.1.pc requires ayatana-indicator3-0.4, then libayatana-appindicator3-dev should declare a corresponding depends, and apparently it does. ayatana-indicator3-0.4.pc is shipped by libayatana-indicator3-dev and libayatana-appindicator3-dev depends on that package. So all is good and it seems I can't reproduce the issue on an up-to-date sid.

Thus closing the bug report. In any case, it would have been a bug in libayatana-appindicator3-dev.
