By chance, I packaged the latest 0.99 release candidate yesterday and put it up at http://people.debian.org/~mbanck/unstable/pymol_0.98+0.99rc6-1_i386.deb (or 'deb http://people.debian.org/~mbanck/unstable/ ./' as APT source), can you try that please and see whether the error is still there?
