I have the NoScript extension installed as well but bookmarks work perfectly for me. I even created a new profile then installed NoScript--Bookmarks *still* work.
I've only had Debian Iceweasel installed for 30 minutes (:P) but so far everything is working beautifully, including things that were broken in the experimental 1.99+2.0b2+dfsg-1 build.
