I believe you're supposed to use --append-to-version instead. Try:
make-kpkg --append-to-version -whatever clean
make-kpkg --append-to-version -whatever kernel-image modules-image

Without the clean you will have serious problems.

I've used this instead of flavours and it seems to work properly.
