This issue was discussed when X.org decided to use pkg-config (they didn't want to depend on a GPLed program either), and there is a MIT-licensed pkg-config reimplementation available at http://ktown.kde.org/~zrusin/pkg-config.tar.bz2 I've never tried it but it should be command-line compatible with the original pkg-config. Maybe someone could package it for Debian to solve the license concerns.
