Easy to reproduce with e.g. the java alternatives file, that is attached. Do an update-alternatives --auto java -> /usr/share/man/man1/java.1.gz is removed update-alternatives --config java -> choose an alternative, that provides a manpage (e.g. kaffe oder sun java) but /usr/share/man/man1/java.1.gz is not recreated.
